的误操作我只是一个已经存在的git仓库跑git init。
结果是重新初始化的现有Git存储库

我该如何解决这个问题？

没有必要 - 这是相当安全的事情。 From the documentation：

Running git init in an existing repository is safe. 
It will not overwrite things that are already there. 
The primary reason for rerunning git init is to pick up newly added templates.
